Japanese national universities charge international students exactly what they charge Japanese students. MEXT removes even that.

Full tuition, a monthly stipend of ¥143,000–¥148,000 depending on level, a waived entrance fee at national universities, return economy airfare and an optional six to twelve months of funded Japanese language training.
Not for every programme. Many national universities run English-taught degrees, particularly at graduate level. Japanese-taught programmes generally require JLPT N2 or above.
